Uppsala University, Department of Pharmaceutical Biosciences

The Department of Pharmaceutical Biosciences is an interdisciplinary environment where 10 research areas work to contribute to better medicines and a healthier world. With laboratories in the heart of Uppsala Biomedical Center and Sweden's only Faculty of Pharmacy, we are a vital engine in the development of education and research in the pharmaceutical sciences. More information about the department and its activities is available at uu.se/farmbio.

The infrastructure platform “Spatial Biology” at SciLifeLab is currently in a strong phase of expansion and is investing in the development of advanced methods for the integrated analysis of biological systems. We are now recruiting three bioinformaticians specializing within the field of spatial transcriptomics, spatial proteomics and spatial mass spectrometry, respectively. Together, you will form a data analysis team working to develop tools and methods for integrated multi-omics studies.

As a member of this team, you will play a key role in developing computational methods, analyzing complex datasets, and contributing to integrative omics efforts in close collaboration with researchers from various disciplines. The roles offer significant opportunities to influence both technological development and scientific direction in a rapidly growing research field.

We are looking for a motivated and skilled bioinformatician to join the Spatial Mass Spectrometry Unit, with a focus on the analysis, management, and integration of spatially resolved metabolomics and proteomics data generated through advanced mass spectrometry imaging (MSI) technologies.

The employment will be placed at the Department of Pharmaceutical Biosciences , at Uppsala University.

Key Responsibilities:

  • Perform comprehensive analysis of complex imaging mass spectrometry datasets (e.g., MALDI-MSI, DESI-MSI) using established computational frameworks
  • Develop and implement novel algorithms and visual analytics for spatial mapping of metabolites, lipids, and proteins
  • Ensure that data handling complies with FAIR (Findable, Accessible, Interoperable, Reusable) principles, including metadata standardization and long-term data stewardship
  • Provide expert bioinformatics support at all stages of imaging mass spectrometry projects – from experimental design and data acquisition to advanced multivariate statistical modeling and biological interpretation
  • Contribute to integrative spatial omics efforts by combining mass spectrometry data with other modalities (e.g., transcriptomics, proteomics, histology, clinical metadata)

Qualifications and Experience:

  • A PhD in bioinformatics, computational biology, systems biology, or a related field, or equivalent scientific expertise
  • Proficiency in Python and R, particularly for data analysis, visualization, and manipulation of high-dimensional imaging and mass spectrometry data
  • Experience in designing and maintaining reproducible and scalable analysis workflows
  • Solid foundation in statistics and machine learning to omics data
  • Familiarity with public data standards and repositories relevant to metabolomics/proteomics
  • Excellent written and verbal communication skills in English
  • Proven ability to collaborate effectively within interdisciplinary research teams, fostering productive cross-disciplinary communication and teamwork.

Desirable/meritorious:

  • Hands-on experience with mass spectrometry imaging data processing
  • Knowledge of tissue segmentation, spatial registration, or histology-based data alignment
  • Familiarity with high-performance computing environments or cloud-based data analysis platforms
