PhD student in Computational biochemistry

The Department of Cell and Molecular Biology is organized into seven research programmes which all focus on different areas of cell and molecular biology: Computational Biology and Bioinformatics, Microbiology and Immunology, Molecular Biology, Molecular Biophysics, Molecular Evolution, Molecular Systems Biology and Structural Biology. The scientific basis of what we do lies in biology, but our research overlaps with other areas such as medicine, computer science, mathematics, chemistry, engineering sciences and physics. Duties
The candidate will work on a project at the interface of machine learning with physics-based approaches, to develop computational models that explain and predict the effects of protein mutations on their function. The applicability domain will include pathogenic mutations, thermal adaptation, folding and stability, on systems such as enzymes and the signal transduction mediated by G-protein-coupled receptors (GPCRs). Tasks will include identification, collection and curation of data from databases; development of deep learning methods such as graph neural network models or diffusion models; scientific programming in python; molecular dynamics (MD) and free energy calculations; biochemical validation of the computational predictions.
Requirements
To meet the entry requirements for doctoral studies, you must
- hold a Master’s (second-cycle) degree in molecular biotechnology engineering, or
- have completed at least 240 credits in higher education, with at least 60 credits at Master’s level including an independent project worth at least 15 credits, or
- have acquired substantially equivalent knowledge in some other way.
In order to match the job requirements, the candidate should have specialization in biophysics, with documented knowledge (preferably having undertaken courses or work experience) on the following topics: Scientific programming, biophysics, molecular simulations and deep learning. Strong experience on IT and scientific computing includes: Unix-based systems, use of supercomputing centres, bash/shell scripting and scientific python programming. You must be able to teach in either Swedish or English, and demonstrated ability to work independently as well as interpersonal characteristics compatible with being a team player.
Additional qualifications
Research experience acquired e.g. through independent projects, research training credits or work experience in applying deep learning methods on biochemical and biophysical investigations is considered an advantage.
