The Department of Immunology, Genetics and Pathology at Uppsala University has a broad research profile with strong research groups focused on cancer, autoimmune and genetic diseases. A fundamental idea at the department is to stimulate translational research and thereby closer interactions between medical research and health care. Research is presently conducted in the following areas: medical and clinical genetics, clinical immunology, pathology, neuro-oncology, vascular biology, radiation science and molecular tools. Department activities are also integrated with the units for Oncology, Clinical Genetics, Clinical Immunology, Clinical Pathology, and Hospital Physics at Akademiska sjukhuset, Uppsala. The department has teaching assignments in several education programmes, including Master Programmes, at the Faculty of Medicine, and in a number of educations at the Disciplinary Domain of Science and Technology. The department has a yearly turnover of around SEK 450 million, out of which more than half is made up of external funding. The staff amounts to approximately 345 employees, out of which 100 are PhD-students, and there are in total more than 700 affiliated people. Project and task assignment: As a Bioinformatician in the group, you are responsible for the informatics part of several projects, dealing with post-zygotic genetic variation and predisposition to disease. One major project is the role of mosaic loss of chromosome Y in predisposition to various diseases. You will, together with other group members (including other bioinformaticians in Sweden and abroad), plan the project work and perform the data analysis with the help of various tools. It will be possible for you to develop your own analysis methods or test new methods generated by others on different datasets. One of the areas of responsibility will be analyzes of data generated via Illumina/Affymetrix-platforms, in combination with analyzes of genetic variation in translational cancer-oriented research projects. The second responsibility will include analyzes of large-scale DNA/RNA sequencing datasets (exome, genome, and single-cell sequencing) within the framework of different projects. The third area of responsibility will include analyzes of gene from array and sequence data) as well as analyzes of CpG methylome. Practical expertise in next-generation sequencing (NGS), quality control of various datasets, analyzes of SNP mutations and gene copy numbers are also important. Previous experience with Remote Shell Scripting (e.g. for UPPMAX supercomputer) is an advantage.

Qualifications: Documented background as a Bioinformatics expert and proven practical experience (eg through publications). Documented experience of array-based platforms (Illumina SNPs and CpG-methylome arrays), especially focusing on studies of structural variation in the human genome, is highly valued. Experience of high-performance computing in Linux / Unix environment (e.g. UPPMAX), programming ability (e.g. JAVA, R/Bioconductor, Pearl Python, Shell-scripting) and competence to independently develop new web-based platforms for large data collection and analysis (SQL databases and phpMyAdmin) might be essential. Knowledge of web application architecture (JSP, HTML, CSS, JavaScript, XML) and Bayesian statistics is an advantage. Good ability to communicate in speech and writing in English as well as experience of teaching at university level is also highly valued. Doctoral degree in the field suitable for the position, such as e.g. molecular biology, biotechnology, biomedicine, bioinformatics, mathematics or statistics. The dissertation should have taken place no more than three years before the end of the application period. If there are special reasons, the doctoral degree may have been completed earlier.
