The Lindblad-Toh laboratory’s research programs within the collaborative environment of Uppsala University, Faculty of Medicine and SciLifeLab focus on, but are not restricted to, using comparative genomics to unravel the complexities of complex disease, spanning cancer, innate and acquired immunity, and neurobiology. To achieve this goal, we layer population level genome-wide association studies, with an array of omics and traditional genetic, biochemical, and physiological techniques applied to canine models, human cell lines and patient samples.

We are seeking an innovative, energetic and collaborative individual to work as part of a team to extend our project in deciphering the underlying genomic features of cancer. This pioneering work combines cancer genomics with the use of the newly generated 200 mammals dataset to identify regulatory regions of known and novel cancer genes.

Job Description: To perform genomic and bioinformatics approaches to study the regulatory landscape of multiple cancers using evolutionary constraint. To work closely with a team of cancer researchers and bioinformaticians, aiming at understanding the role of evolutionary constraint on genome regulation in cancer. Your work will include: calling significantly mutated genes in multiple data sets including canine and human glioblastoma and osteosarcoma, as well as for a large pan-cancer study. Establishing a pipeline that allows the identification of novel candidate cancer genes with regulatory mutations based on evolutionary constraint. Further you will annotate candidate mutations using a broad set of other genome regulation/annotation data sets to allow the selection of mutations for functional analysis, analysis of corresponding methylation data and RNA-seq data as well as comparison of the spectrum of mutations in tumors compared to the corresponding cell lines. Some teaching may be included.

Required Qualifications:

  • PhD or equivalent work experience in computer science, engineering, bioinformatics, statistics, genomics. A high emphasis will be placed in assessing the suitability of the successful candidate for the team.
  • Experience in sequence analysis, bioinformatics/genomics analyses is essential
  • Experience in cancer genomics is essential.
  • Experience in working in UNIX/LINUX and command-line environments
  • Experience with efficient data storage and back-ups
  • Documented programing experience in different languages (such as C++, Perl, Python, Java) and statistical programming in R.
  • Experience in writing scripts for downloading, parsing, and integrating large-scale data in diverse formats
  • Experience in installing, maintaining and adapting existing software for analysis
  • Experience in using high-performance computing clusters such as the one provided by UPPMAX
  • Excellent oral and written communication skills in English is critical

Eligibility: For employment as postdoc, the applicant should have a PhD exam or an international equivalent within a maximum of three years before the final application date. During certain circumstances, an earlier PhD can be acceptable. Certain circumstances include leave due to illness, maternity leave, in trade unions, etc.
